As frustrating as it is, i do recomend going to some of those cleared locations (or look at a video guide to see exactly where some stones are, and if you remember picking them up). Originally the Dark Brotherhood stone and the Thalmor Embassy stone were the ones that you had one chance to get. They have since been moved to different locations so that you can get them. You still have to kill/join the dark brotherhood to get theirs but you can go into the cave before doing the Thalmor Embassy quest.
